There was a queen and a scanned dead bumblebee in the bumbliary. After the queen died, princesses and drones appeared, and the scanned dead bumblebee was replaced by just a dead drone.

Looks absolutely correct to me, Where is the Issue there? Your Setup IS working as far as i can see, right?

There should remain a dead scanned bumblebee and just a dead bumblebee. And the scanned one disappears.

Yes it disappears, corpses decay and get disposed of by other bumblebees. And later those other Bumblebees die, and THOSE have not been scanned. Such is the cycle of Life.
