There is a Rotational Pump that can drain Fluid Blocks in a large Range.

Can I transport RU/t with a miniportal to feed it, or I need to transport fuel/electricity/steam to the engine in the nether?

Yes you can use the Mini Portal and a ton of Axles to power a Rotational Pump.

I use diesel engines with barrels or ender tanks.
Also, sponges.

Do note that this requires Thermal Expansion to work, unless Et Futurum Requiem adds a Sponge Functionality.
