I actually saw it! When i clicked with tachometer while they worked it says which side is output and which is input and it always seemed completly random…

Yep, that is why you need to make sure all engines start at the exact same moment, the ones that start first will otherwise dictate the flow of power into the wrong direction.
Ofcourse you can try to game the system with sequential activation too, if you have a row of custom gearboxes and start the backmost one first while having all engines directly adjacent at the custom gearboxes. kindof like this:
